Yes, if by flavored you mean that the flavor is added to the fresh grounds or infused into the whole bean. The brewing of coffee is negatively affected by any such adulteration. It is best to add flavors to the coffee after it has been brewed.
I assume you mean coffee beans that are flavored, rather than flavoring added to coffee after brewing. Yes, they are looked down upon. Among other things, they will gum up your grinder, and they will contaminate subsequent coffees that you grind in the same grinder. Also they don’t taste very good … generally they are attempts to cover over the flavor of poor quality coffee beans.
If you want to add flavoring to coffee, do it after brewing. Connoisseurs are not typically fans of that either, but that’s ok, you should prepare coffee as you prefer it. Coffee connoisseurs will typically not add flavors to coffee for the same reason that wine connoisseurs will typically not mix their wines with soda to make a wine cooler … they want to taste the coffee itself. They will typically pay a lot more attention to details of that coffee than a typical coffee drinker. That doesn’t mean you shouldn’t enjoy a flavored coffee drink or a wine cooler if you enjoy it.
